BibDesk is no different: it's perfect when writing in LaTeX but has no support for anything else. The easiest way to use it is to keep using Mendeley or Zotero and occasionally export your library from them into Qiqqa whenever you want to start annotating any new papers.

Since I'm not in a position where I'm regularly writing research papers, I haven't really explored that aspect too far my main use of Mendeley (and Papers) is to stay abreast of the literature and keep track of what I've read. The 'killer app' for BibDesk as far as I'm concerned is the integration with Skim-in particular the ability to display all Skim notes and underlines in the 'preview pane' (under the article's abstract and any annotations you put into the bibtex file itself).

I've tried out both extensively, and BibDesk just seems all-things-considered better, especially if you're not interested in collaboration/iOS. I also find Mendeley much clunkier to use and there are still sometimes issues with BibTeX (you have to turn on the Cite Key field for all publication types separately, it sometimes mangles names, etc.). So if you're using BibDesk to manage your PDFs, you'll have to add them all back to Mendeley again manually. The big issue with migrating is that while Mendeley can import BibDesk's bibtex file, it doesn't understand the file links. Unless you want the collaboration features or the iOS app, stay with BibDesk. I'm just wondering whether it is worth transitioning from BibDesk (which has a nice Pubmed import option and Skim integration). I write in LaTeX, so naturally a BibTex integration is important, which this seems to have.
